I know this may sound strange, but my wife absolutely HATES the look of the M3W luggage rack. Is there some kind of removable option that someone has come up with, or a soft bag that could be affixed over the rear?

The "removable" option that works best is called divorce.
As The Austrian says the footwell is not a suitable place to keep things dry ! I had a bag from Overboard which fitted perfectly , also had one of their rucksacks , they aren't expensive and they often have sales .
As for the boot lid I had a Bootbag which worked well the couple of times I used it , obviously don't put too much weight in or anything hard in the bottom .
Is it just the "look" of it? It is removable so if you don't like the look, you only have it there when it's covered by luggage.
I'm very please with my MorganPark rack. It doesn't have the capacity of the factory one and yes, i've heard it all before about drilling the lid....... but after a year I'd have exactly the same in a heartbeat.
Again, the rack is removable. If you need it, use it. If you don't, take it off. Jamming stuff down the passenger side foot well either gets them covered in road dirt or soaked. All my gear is waterproof so it will stand up to the yuck factor. It won't look very nice but what's inside will be fine.
At one point, I purposely put a picnic basket on the rear rack along with the umbrella and people loved it. It gave me an instant roof, along with an additional boot to put stuff. Yes, there is a service for four in it but it also holds two towels to dry stuff off as well as an Eddie Bauer rain jacket. It could also hold a chilled bottle of Riesling with cheese and crackers but who's to know.
These cars are theater! Work your audience! Yes I bought it to drive into the ground but in the meantime I am also supplying entertainment to people who are really bored with cars and rightfully so. If you're going to have a circus, one simply must have elephants!

where did you get this rack ? couldn't find it over the web
I use the factory luggage rack on multi-day-trips only and for the rest it is stored in the garage. For short trips the "trunk" and the footwell are big enough for my luggage. The Motganpark rack is not my cup of tea.
