I keep a cable connected permanently so that I can check how she's is running since I changed out the Factory ECU for a S&S unit with an S&S changeable fuel/timing program file.

JVS How did you get a programmable ECU. My S&S dealer can't buy one from S&S. S&S says you have to go through the MORGAN dealer--and I've had nothing but long long waits from them

My local S&S dealer, American V-Twin has a long relationship with S&S and he got me one along with new running program. I would think since I'm out of Morgan's warranty program that you should be able to do what you want at this point. Maybe he's able to since he's NOT a Morgan Dealer? So I finally tried to connect my laptop to the ECU to find out what is causing my check engine light to illuminate.
First off....those hex strews on the ECU to access the mini USB port are tiny!
Once I was able to access the USB port and connect the cable to my laptop with the Protune II software, I thought I would be good to go....unfortunately the USB drivers would not load! I tried multiple times, including trying to manually loading the drivers but I couldn't gain connectivity. I tried for about 45 mins, and finally gave up.
Anyone else have this problem?

The USB drivers are included in the software but are not actually loaded until the computer detects the ECM. Ignition must be on to power the ECM.
A message pops up at this point and the drivers are loaded.
Things to check: Protune II loaded correctly and only app running. (If it asked if you wanted to load drivers when you loaded it did you click yes?) Antivirus shut down (you are probably not connected to the net anyway) Ignition on (it won't work without)
If all of the above are ok I suggest you replace the USB lead (GoPro lead works fine)

Polar I had same using Win7, drivers would not load. I've not retried with Win10.
