You might have a leak in your intake seal. This happened to me after I had installed the aftermarket one, which “pulled” the throttle body closer to the front of the engine and damaged the rubber intake seal.
You can check live data in ProTunes for anomalies and also spray some starting fluid around intake seals to see whether it affects your idle.
The correct way to install a new filter would be: loosen intake manifold bolts, install new air cleaner (snug, but not all the way), tighten intake manifold bolts (snug), fully tighten Air cleaner bolts, fully tighten intake manifold bolts. (obviously you would need new seals if you do have a leak).

Throttle cable not sitting correctly in the restraint on top of the engine? ( Complete guess )

Any air leaks upstream of the throttle blade only means unfiltered air is entering the engine. It should not have any impact on engine running. The presence, or absence, of the 'stinger' in the air filter housing means nothing, as it does next to nothing at anything other than full throttle running.
It's more likely you have accidentally loosened a connection to a fuel injector, the idle control solenoid, throttle position sensor, or perhaps the air flow sensor. You may want to check all of these connectors.
There is nothing about changing out the air filter that would, in itself, significantly change the running of the engine at idle or low engine speeds. Something else has occurred, and you should carefully retrace your steps of the install to see what else you may have accidentally impacted. I'm with Steve. If you have changed the air intake nothing should have affected the iddle. I changed mine for exactly the same air intake and muscle cover you have, and the operation was simple and it doesn't inply touching anything else but the air intake filter. I mean, there is no reason you could have damaged anything downstream. And if there is air coming through without passing the filter, it shouldn't affect your iddle. To me this sounds more like a fuel pressure failure. Any warning light - I mean the check-engine orange one - in your dashboard?

Hmm, now you have me wondering... Here's a video of some attempted starts with zero throttle input: Based on the video you provided it seems more like an air leak at the manifold ends as kankeL suggests, or perhaps the idle control solenoid is sticking. I would say my earlier suggestions of loose connections at the injectors or sensors does not apply as the engine appears to start readily, but simply will not idle or remain running. An examination with the Protune software would be really helpful about now.

another way to check an air intake seal is to blow some propane (un lit) around the seal. if it revs up you are sucking air past a seal

Thanks guys, I'm glad I'm not nuts since I THOUGHT they should have been an easy and problem free install.
Stock exhaust, no warning lights on dash of any kind.
I'll take it off and look things over, I've double checked all of the visible connectors but genuinely I could swear all I did was, essentially, remove a few bolts and then put on new bolts... I think there could be some validity that I over-torqued something that pulled the throttle body in a way that it's not a fan of.
For someone whose title has the word "engineer" in it, it is shocking how often I screw up simple jobs...

There is of course the possibility that the issue just spontaneously occurred and has nothing at all to do with your actions. Not likely, but it's possible.

I put the exact same filter on my M3W a few weeks ago and it’s running great. Agree with others, either something else got knocked loose/off, or it is a terrible coincidence. Good luck!
