MAF sensor sits after the evap line in the throttle body, so that would not show you anything useful. The car should run fine without the air cleaner, any leaks before the throttle butterfly valve do not really matter.
Check your o2 sensors after the car enters the closed loop - they would constantly show “lean” in proTune2 and you would eventually get CEL, as ECU would reach the upper adjustment limit. Then you definitely have an intake (or exhaust) leak :-)
Did you remove headers, when drilling out your exhaust? New exhaust gaskets?

Thanks for the responses, Bitsobrits, Luddite, and kankel. A few things for me to follow-up on. Kankel, I didn't remove the headers when doing the exhaust. A header wrap is on this winter's list of things to do, so I'll make sure the replace the exhaust gaskets and double check O2 sensors.

Well, I thought I had this sorted with a new MAF sensor; however, on a drive the other day the engine shutoff. After a tow home I restarted the troubleshooting. The engine has no spark. Tested the coil which is fine, and both plug wires are fine. I pulled the DTC's from Protune which shows errors on the MAP, Intake Air Sensor, Throttle Position, both O2 sensors and Stepper Motor, although not all at the same time.
In reviewing the S&S wiring diagram I see all those share the same 5V sensor ground wire. If there is a short on that ground would that cause the engine not to spark?
Thanks in advance for any thoughts.

Maybe your rectifier is dying? Did you monitor the voltage?

Yes, I'd been watching the voltage when running until the last failure. It's been 14.1 - 14.4 consistently. Probably worth a test though.

Issue solved, culprit was a bad crank position sensor.

It is located on the front of the motor near the bottom to the right of the camshaft belt cover. As you can see from the previous post I was getting quite a few errors on Protune. They first sign of a problem was hesitation, almost like a misfire a few minutes after starting, it got worse until it stopped starting all together. Was very unpredictable. I originally thought a ground issue based on a shared ground with the various sensors, but tested the output of the crank sensor which should be 1 volt or greater when trying to start the engine. Mine was reading 0.164 to 0.224. Replaced and it fired right up. I got the sensor from Vital V-twin, around $100 USD. S&S part number 106-0734. In the Morgan Parts Book it is incorrectly listed as "Camshaft Angle Sensor" number E130008.

Good to hear you sorted the problem easily in the end. The E130008 is a Morgan number for the S&S part, only useful if you order from Morgan. There are Harley Davidson items that look very similar and as all the other sensors are HD compatible items I expect the crank position one is as well, just a case of finding out exactly which one. If anyone knows I will add it to the Alternative Parts List.
