Update.
After a bit of tugging and pulling I now have the hood sitting folded with the rear glass vertical allowing the frames to sit low as it should do.

I guess it was just the 'newness' of the material and getting it all to bed down to a sufficiently low level.

I'm sure you are aware (from previous ownership) but be careful not to damage the leading edge Corners when the hood is folded and tucked under.

I have a couple of bits of neoprene on the tops of the inner wheel arches to cushion the hood when folded.

Mine is the original S1 roof as well but no matter how I do it the window is always on show but is horizontal. Is it possible to get the hood folded with no window on show?

You need to place the base of the window on top of the rear bulkhead rail and tilt the glass down

Yes exactly. It’s why my hood needed replacing and the reason the one above needs doing. Top tip.
