What a god dam nightmare. I think I have finally got to the bottom of it.
After 3 1/2 hours of disconnecting and tracing wires, belling them out, testing for insulation resistance I found a fault on the near side front indicator circuit which when disconnected at the under bonnet multi plug seems to cure the faults. Further investigation revealed the self tapping screw holding the lamp unit into the housing was longer than it should have been and had punctured the lamp unit and had shorted it out internally.
Removing the self tapper cured all the faults.
All I have to do now is reassemble the car as it's in bits all over the garage.
A large whiskey and a rub down with a damp copy of The Bulletin I think is in order.

Congratulations with finding the cause of this headache problem.👍 It shows that a stupid small screw which is already for many thousands miles on the car and never gave any problems suddenly can change in a nightmare.

TSM is tickety boo, I found that disconnecting it did not affect anything other than the indicators so why bother with it in the first place. Using an off the shelf indicator stalk and normal wiring would have worked equally well and probably less troublesome.

Well done finding issue  I think the 5 speed M3W is a special case with electrics given the vibration especially at idle and thats without TSM consideration. I think latter contains the logic to inhibit rear fog unless headlamps on and maybe the dip/main toggle as units full title was headlamp and turn signal module. The only function I could find directly operated by stalk was the main beam flash. For this reason I always thought TSM interpreted other stalk functions as well. Alistair would give you the full list of its functions.
