But sometimes the type/variant/version in the French reference database have been changed and don't match with the official Morgan Certificate (changes made by the French importer to fight again free import?)

You have to go to the "Préfecture" and check if type/variant/version of your V5 is recorded in their database.

In order to avoid to pay extra VAT your car must have more than 6 months AND more than 6000 km, both conditions are required. If not, your car is considered as a new car and you have to pay the VAT in France.
