Is drilling out the baffles and adding a better air filter really an option as suggested above or is it better to go for the full stage one engine upgrade?

thanks

The priority should be to free up the exhaust flow with either a "bafflectomey" or proprietary upgrade such as MMC, Krazy Horse or G56. Any of these will transform the engine with it running cooler, smoother and revving more freely.

The air filter is then a good to have but has much less impact.

With these "stage 1" mods there's no need to change the ECU as the standard unit has enough adaptive range to cope. If you then progress to the 569 cams of stage 2 then (unless you are extremely lucky and the factory left your ECU unlocked) you will need a new, unlocked ECU with modified mapping.
