Roger, I've looked on the bulkhead but I don't think I have any fuse box other than the one behind the dashboard above the gearbox tunnel. Have tried all of them and they are ok.
Unfortunately I've lost my fuse 'index card' (if it could be called that.. ) but Haynes says that there are two different fuses for Escort Zetec E ECU, 3 amps before 1998 and 7.5 amps after. My fuse box do have some 7.5 amps fuses but they are all good. No 3 amps.
Could there be a single fuse on a cable somewhere under the dash..

The Duratec’s EEC V ecu has a similar fuse on it’s ecu diagram, also rated at 3 amps. Morgan appear to fit a 20 amp. This is where mine resides. If you remove it the ecu memory is reset and the immobilizer flashing led goes out. I’m sorry I don’t know where it is on the Zetec, I’m sure somebody will....

It could eventually be one of the fuses in my 'main' fuse box. Where your fuses are (in the picture) I have a toolbox...

Developments
Today I've had two very nice 'Morgan Talks'. One with Power Torque and one with Mark at the factory. Both very understanding and helpful. Their efforts could actually help me get my car back on the road pretty soon.
It seems like the Escort -98 EEC IV ECU is compatible with my car/engine and as I have the transponder and the immobilizer antenna for that ECU I could possibly get the car in working order. I won't take anything for granted but this project is moving in the right direction, as of now...
If this solution works, I will have lots of time to repair my original ECU. This is something i very much would like to do as I want to keep my car as 'original' as possible for as long as possible.
I will keep you posted about how things develop..

Roger, do you know if anyone here has tried the Forscan app with the 4/4 Zetec?
I'm still waiting for my Forscan compatible OBD II reader...

But, there's actually been some development. A family friend who is working in the electronics business will have a look at it. He is used to working with basics like numbers and chips...
I have also had an interesting conversation with a Morgan garage here in Sweden that, more or less, confirms what I've been told by MMC.

I don’t read all the post but can’t recall anybody here using a Forscan on a Zetec. I did borrow a friends software and adapter once for a few days just to play with. I didn’t get too deep but had no success. There is a weird requirement on the Ford Visteon’s (certainly the EEC V) to apply 18v to OBD pin.13 whilst flashing/updating the EEPROM. I think this might be one reason why these ecu’s can be so difficult. Beware if you are looking at other tools that claim to support this function. Some of the Chinese pass through devices available make the claim but in reality don’t. KESS is the only programmer that I have had success with enabling the 18v signal for writing (but KESS is not the tool for PATs programing).

I've also read that the Ford EEC IV ECU, at least the ones that comes with the Zetec engines, are not programmable and could even have 'write-once' chips in them.
Lucky (?) for me, my friend has all the industries equipment available as well as the knowledge (I believe.. ) and could possibly find what's gone wrong.

Can't be certain but I seem to remember that the 99 Zetec does not have OBD11
