It does not need to be related to the issue, just that you breached the contract if they are being arses.
As you say, just tell them if you do make any change, most are pretty good about it.
When I had the Skyline GTR tuned I told them expecting to break out the cheque book but they were pretty good. A small hike which was reasonable given it was ballistic.
